The junk mail controls are used to detect spam, not phishing. While real phishing might occur most often in spam messages, they are different problems, and most of the complaints we get about phishing are for false positives in non-spam messages.
In Thunderbird tools -> options -> security -> "email scams" controls whether it tries to detect phishing. Its useful to keep the link to the junk mail controls, though it should be made clear thats not an article on phishing protection. I suggest you add one or two paragraphs describing what the anti-phishing in Thunderbird actually checks, and recommend that it be disabled because it can't learn or be whitelisted.
